But why? When he takes Nagato's rinnegan he has 7 bijus collected in Gedo Mazo and Gedo Mazo is a rinnegan power and so are the chains. Ergo they are part of his rinnegan powers, so it seems redundant to me to remove his biju, but whatevs it's your list.

1- Because he had no knowledge on Pain back then. Now he trained to counter Pain abilities
2- Because current Kakashi is vastly stronger than the Kakashi you are talking about
Kakashi has made substantial progress since then. The fight would be very diffrent if it was done now with his power ups and PIS/CIS off (he would use Kamui as an attack now like he does against obito)

Yeah he's not that much stronger, I mean it's not like he got new abilities or anything, it won't make any difference, his chakra level is too low, Deva Path, Animal Path and Asura Path would be more than enough to defeat Kakashi

2- His chakra pool greatly improved and we can see it in this war when he was able to fight 2days swordsmen, Jinchurikis, Gedo Mazo, Obito, Madara, Juubi along with Gai, Naruto and Bee, spamming Raikiris(something like 10), Raiden(at least 2), Kage Bunshins, doton, kamuis(something like 8 times or more), when against Pain he could barely use one clone, few raikiris and 2kamuis. There is also a huge gap in terms of his ability to use kamui since now he can even warp huge Bijuus like Hachibi, teleport in and out his dimension, warp objects/people from Kamui dimension to our real world. There is a huge gap in power between the 2kakashis
