This is a little out of the box as it is normally often assumed than Gates=SM speed but please try to keep an open mind.
Being fast depends on two things, speed and reflex. One cannot work without other. So i would like to analyze it for both of them.
SPEED
Naruto:-
1. In SM Naruto's speed increased greatly to the point where he could intercept the Asura Path, which was using its chakra boots before Nagato could complete his sentence or attack Tsunade.
2. He was even able to avoid the Third Raikage's Nukite at near point blank range and retaliate with a Rasengan after meeting his charge. (3rd Raikage is one of the fastest shinobi of all time. He may be faster than 4th Raikage who has only been surpassed by Minato.)This counts for an incredible feet.
Lee:-
1. Lee in gates is so fast that his movement cannot be intercepted by normal shinobi. His gates allow him to move at incredible speed but they cause immense pain. Therefore it is not be used by weak hearted shinobi's and interrupts one to concentrate. When lee used 5 gates for the first time, he body muscles almost teared away. If not for Tsunade, he may have been left handicapped.
Reflexes
Lee:-
1. Lee has been shown to have incredible reflexes which outweigh many fast shinobi's reflexes. But his feats of reflex have never been shown against any fast shinobi's
Naruto
1. Naruto has one of best reflexes around. His reflexes are presumably faster than that of 3rd Raikage as he was able to nuke him with rasengan while dodging his one of the fastest attacks easily.
CONCLUTIOM
Naruto has been able to intercept speeds which not even sharingan can lock on to (Sasuke against A) whereas lee has never been shown to have such agility. Therefore by Manga facts Naruto in SM should be considered faster.
