I don't remember, but sasuke never got tricked by clones after he awoken sharingan. He negged naruto's clone by one shotting everyone of them everytime. Sasuke also fought seriously only against naruto's main body, because he stated naruto's main body is strongest among them clones

1. It's anime's mistake if manga stated something directly contradict with the anime. If not, you can't just say its a mistake as if it is stated very clear

No in anime sasuke said he can tell which is the original Naruto among the Shadow clones. In the Manga he doesn't say anything about that, meaning its a mistake on the anime's part. No-one but Madara has ever told apart Shadow clones without seeming like they were guessing and then getting fooled, but as soon as Madara arrived at the battlefield original Naruto was at he stated that Naruto was a Shadow Clone and asked Obito were the original was.

Ems is ms + eternal light. And I seriously doubt there's a ms ability to see clone/limbo clone, so that makes it a sharingan ability most likely

If not, then its not an eye power. However madara known to be good with eyes, not bodily

And it lacks indication shows that's a mistake still

1. Itachi never got fooled by a clone

2. Sharingan sasuke never got fooled by a clone

3. Madara got fooled once by wood clone when his sharingan deactivated

Why manga never stated? There are all kind of things manga doesn't state, that's the way kishi writes; however you should be able to tell the most probable base on all the circumstances that actually happened.

Or perhaps you should give me a better possibility of how madara able to do so?

In fact, he could see clones and that's why he could fight with hashi evenly

If sasuke couldn't, he couldnt possibly fight naruto evenly
