Well obviously.

Naruto is a great dude, very likable. He'd give the shirt off his back to anyone, he's funny, he's strong, he fights for good, he has lots of friends, he's endearing, his story arc is touching.

Of course he's popular, he was always top 3 except for like 1 poll when he was more in the background during that chapter run. I'm more shocked Kakashi isn't #2 to be honest.
