Hhm so what you are saying is that the clones loose chakra faster than Naruto regenerates it? But we have seen clones gathering their own chakra (at the madara vs hokage fight)
Well that is a good counter for the 3rd point, but the 1st 2 are still an issue. When you weigh the risk/reward factor it doesn't make sense for him to keep clones on standby just because. How often has Naruto lost a fight due to lack of chakra BEFORE the war arc? Usually his issue in the past has been too much chakra (taken over by the fox). Which reminds me, there was also the danger of the fox taking over one of his clones. He doesn't have that issue now of course.
Also... I'm pretty sure he doesn't get chakra back from the clones. Just the natural energy, so it only helps if has enough chakra to balance it.
yes but you see then it should not have helped for naruto to use the clones to gather nature energy.. its a 33% 33% 33% ratio so if he gives each clone 33% of his chakra, and he goes to battle with 33% himself, the sage clones don't add anything.
so if you look at it that way then he only went against pain with 33% of his chakra..
but why would it help to have 33% 3 times or 100% 1 time? beats me.
it should be like this: 50% chakra on one clone, wait for his chakra to reacummulate and create another clone.
Oh, I see what you mean. Well to attack the premise I would just say that the 17% difference between 33% and 50% isnt really that big. But most importantly you are underestimating SM, look at the scan below.

In the first scan Naruto is standing up completely drained of Chakra and Energy, he is then informed to gather his power while the Hyuga protect him, a few scans later he can enter SM, now to begin with one has to question exactly how much Nature Energy he was able to absorb in that very small period of time, but most importantly lets look at what he did with it. [Note that after using up the little Senjutsu he managed to gather he becomes exhausted once again]
1) Created 2 Clones, splitting said small amount of Chakra by 1/3 to each clone
2) Each Individual Clone was then able to create 1 Rasen-Shuriken
Which means in that little amount of time the Senjutsu he gathered was enough to allow him to use 3 Rasen-Shurikens, give or take whatever amount of Chakra it takes to use Shadow Clone Jutsu.
Now compare this to how the amount of Chakra that he would get from a Clone that has been sitting around doing nothing but gathering Senjutsu Chakra and you see that that 33% isnt as bad as one may make it out to be... But I digress, the question was:
Does using Shadow Clones put a cap on ones chakra equal to the chakra used to create the Shadow Clone or can one use the technique then regenerate ones chakra while the technique is in use. I would say no, simply because of these 2 scans:

1) Naruto can only make 2 clones gather Senjutsu at a time
2) While those 2 Clones are gathering Senjutsu he cannot summon more than 3 clones or else it will interfer with the other 2.
Now #1 is pretty self explanatory and that is because gathering Senjutsu isnt easy, as Pa said.
But as for #2 we must ask why making more than 3 interfere's, the obvious answer is that the collective Chakra becomes too low, think of it like this:
If Naruto uses Shadow Clone his chakra is divided to all clones, if he makes 1 then him and the clone will only have 50% of their total Chakra. This Chakra is in a sense, sealed away, much like Kurama's Yin Chakra side. And thus is not accessible to Naruto. Now if he makes another clone afterwards, Chakra is taken not only from the Original Naruto but from all other clones and are further divided equally, making it 33% to all 3 clones, if he uses it again its 25%. Now if Naruto has 2 Clones gather Senjutsu and can only make 3 more clones then that is a total of 6, 5 clones and Naruto, Naruto's. Which is about 17% of Naruto total energy to each clone including himself. And from there we can assume that Naruto needs atlest 15% of his total chakra to be able to balance out the Nature Energy neccesary to gather Senjutsu.
