Naruto took after his mother's surname because Minato or the others feared that his enemies would try to kill or kidnap Naruto. Though what shocks me is that they decided to name Naruto after a clan whom where wiped out during the early stages of what-ever war, because the other clan's feared their power.
Now we have the two most powerful clan's in existence so far: Senju and Uchiha. Now, we have the Uzumaki. Now what kind of secrets were the other clan's afraid of if they all had to band together and destroy them? Makes you wonder right?
Though the question stands. Was Kushina not kidnapped because of her heritage and special chakras? Don't you think it is strange that Naruto's surname be named after a clan that was destroyed early on?
S/N; I think it is also hilarious that no one tried to kidnap Sasuke Uchiha. Yet they tried to get the Byakugan, but we all know Uchiha >>>> Hyuuga's. Kishimoto puts a lot of emphasis on his clan's, especially the Dojutsu. Yet it feels like everyone knew about the Uchiha massacre, yet no one tried to take the last living Uchiha has a specimen. Until Orochimaru, but even he did it too late seeing how Sasuke was becoming a full fledged shinboi.
