That happened AFTER the zetsu's were incapacitated. And as far as Hashirama's cells go, as long as Naruto has a little bit of chakra in him, it won't sprout into a tree.

I think this is right. Danzo's arm sprouted into a tree only when he lost all of his chakra since he couldn't control the cells. Naruto probably just surpresses the Hashi and Zetsu cells.
