Remember when Naruto created an eye for Kakashi? When he started healing Obito, he could have healed his original eyes as well giving him back his old eyes before one was removed and given to Kakashi. Also, as far as panel 8 when Naruto says I healed you but .... Then Obito says I know. I think he is referring to the injury to the smashed side of his body. Naruto ran out of time and chakra to heal him fully. Because we do know he has the power to create and give life. Those are just my opinions.

I could have sworn the reason why Obito has both of his eyes was because when Madara went to the dimension to retrieve his Rinnegan that Madara implanted the Sharingan right back into Obito/Black Zetsu.
