Like rank matters this far in the story. Look at the 5 Kage. They are Kage yet they are all taking a nap after being wrecked by Edo Madara.

Madara I wouldn't really qualify as being 'alive'. As for Obito, he originates from Konoha but he hasn't been a 'konoha ninja' since before the series even started.
So I guess it all depends on what you consider being a 'konoha ninja'
Wether or not you include dead, or if you include people who defected.
Personally I agree that Naruto is the strongest 'konoha ninja alive'

As for him being genin, rank doesn't really matter that much. Besides, who really would want to see Naruto take the Chuuin exams now-days? It would be so easy mode, it'd be boring. I'd much prefer to see him go straight from genin to Hokage. I'd get quite a laugh out of that.

side node: Yes, I realize there was an OVA, in which Naruto took the Chuuin exam again, and DQ'ed because he went sage mode.

He would take the exam, and at the very end we find out it was just a kagebuushin the whole time. That would be awesome.
