Naruto is stronger than pain and was stronger than pain during their fight.

Naruto was able to beat pain. No matter what anyone says about pain not trying to kill Naruto or Naruto being aided by distractions the fact still remains that pain was not able to kill Naruto. Any fatal injury that Naruto receives will be healed by the Nine tails power. Even when Pain tried to capture Naruto by shooting a rod into Naruto stomach saying that he avoided piercing Naruto's vital organs the 9 tails rejected pains control. Naruto didn't even doge the rod because he knew the 9 tails would resist pain's method. Also the 9 tails is Naruto's power. Naruto's clan are known for being able to seal the 9 tails inside themselves. Not everyone can seal the 9 tails inside themselves. It's pretty evident that the writer made 9 tails a trademark power for Naruto. It's also evident Naruto is stronger than pain because that's how the person who made the series means for it to be.

He could have easily summoned the chief toad like he did when he was 12 I'm sure that summoning the toads are not a problem for him.

It took Jiraiya a long time of molding chakra just to summon Fugaku and SHima. THere is no way Naruto could have summoned them along with the other four immediately.

9 tails couldn't have prevented Pain from stabbing Naruto.

If the 9 tails let his power lose it would have blown pain up not killed him however. Also the 9 tails makes Naruto super fast and those rods wouldn't hold. It doesn't matter where pain stabs Naruto because the 9 tails will heal him. Naruto is stronger than pain.

Of course he wanted Naruto alive, but imagine he was had the same intent to kill as he had with Jiraiya. There'd be more rods in his body than in Nagato's.

Read the post I mentioned that but even if Pain tried to kill Naruto it wouldn't work because the nine tails will always stitch Naruto up.

Naruto had plenty of intel and plot help if you made it an even fight where both Pain and Naruto had full intel Pain wins easy. The only reason Naruto got out of CT was the Kyuubi, if Minato would not have shown up to redo the seal the Kyuubi would have continue to run amok and either fought Pain and lost or completely liberated himself from Naruto possibly killing the boy.
