The rain, imho serves a twofold purpose:

1) Tell you Tobi is underestimating naruto (through the whole am I sweating?! thing)
and
2) foreshadow sasuke.

I just thought the rain was a plot device, Sasuke is entering the battlefield so to use Kirin there needs to be a storm, the rain clouds are just to make this more likesly. Also weather often represents moods in the manga hence rain when people are mourning. Naruto is sunshine - Sasuke is rain - yin and yang

naruto is not making it rain, tahts ridiculous. its raining because the tailed beast bombs collided in the air, making the air heat up, causing it to rain. just like when sasuke fought itachi.
