Well technically speaking the smartest shinboi in naruto is shikamaru followed maybe by his dad but, they are weak xd
the three geniuses would have to be minato, itachi and kakashi. but whos the smartest and why? how much does their intelligence pay to their strength?
My order would be this
1st. Minato - able to work out his enemies' abilities in mere seconds, and then able to counter them in instant succession. can work out a jutsu's strengths and weaknesses after seeing it once (chidori). what makes him so dangerous is not just FTG or rasengan but the way he uses them.
2nd. Itachi - like minato also able to work the strengths and weaknesses of a jutsu (chibaku tensei) but this is aided by his sharingan which is why he is second. was able to overcome nagato's shared vision but i doubt he could do that to the six paths of pain. his intelligence is further aided by his composure which is i have to say is maybe the best in naruto
3rd. Kakashi - like the other 2, able to work out enemy abilities but only after observing for a while or after using clones and substitutes. the only shinobi other than yahiko who was not fully convinced that obito was madara.
