I assume you're referring to Sakura being stabbed by Madara since its the only attack Sakura suffered from Madara. Naruto healed a chidori wound easily in base nine tails form, a chakra rod would be light weight.

Naruto couldn't restore his own arm so that points out of the window. He touched Kakashi with the hand he had the yang seal on after he lost the yang seal it seems as if he became incapable of healing.

Yang seal has nothing to do with his healing feat. Even Kishi wrote in the manga that it was yin-yang release, while his seal has only yang part of sage power.
