I am going to assume it has something to do with the fact that his new form utilizes senjutsu, and the idea that two like charges, or powers in this case, cancel each other out. Also, I am pretty sure it was already clarified that only senjutsu had any real effect against someone with the power of the sage—this was mentioned sometime during the fight with Obito, when he still had the power of the sage himself.

The purpose of hashirama's jutsu is to bind madara using the senjutsu chakra he took from hashirama. Not to cancel his senjutsu.

Jiraya(while in SM) was stabbed by pain's rod. And he coundn't move until fukasaku pulled it out. Basically he was bound while in SM but his SM was not cancled. Sasuke might use hashirama's jutsu in a similar way on madara.
