So,Naruto and Sasuke were the incarnations of Indra and Ashura, that's why they were so strong. (Historically established fact : Hashirama and Madara)

Now the main reason behind Indra and Ashura being reincarnated, was that their souls weren't at peace due to some misunderstandings between them and not reaching a common platform of conclusions and beliefs.

And as Sasuke (Indra) has understood what Naruto (Ashura) has to say, their souls have rested in peace. and thus their characteristics present in Naruto and Sasuke should vanish??

No. Hagoromo also gave them chakara. Even if Indra and Ashura were to leave them, they'd still have rikudou chakara straight from the source (Hagoromo). Furthermore, Naruto would still have the bijuus and Sasuke would still have the rinnegan due to getting Hagoromo's chakara. You can even see it in the last.
