The Juubi does not have Senju DNA or Uchiha DNA...... and yet it has a Rinnegan with tomoe.
It's a mass of chakra that formed together from 9 tailed beasts whom it was once split into!
It doesn't matter if Naruto does indeed have Senju blood.
He has something much more valuable and he needs nothing! Not even Uchiha DNA!
He has a collection of chakra given to him by the tailed beasts themselves, along with his own Nine-tails!
Once he uses their chakra, or maybe Kurama absorbs that chakra, he will become the Jinchuuriki of a different kind of Juubi.
Now I know the Gedo Mazo was the Juubi's vessel, but I think that the only reason the Mazo was even necessary was because it was the Juubi's original vessel, and that it is simply a vessel.
So in a different form Naruto will become the vessel for this secondary Juubi.
It might not be as strong as the real thing but it will serve only one purpose! That will be to give Uzumaki Naruto the Rinnegan!
I believe that...... that is what all the BIJUU intended after they checked Naruto out and gave him their chakra!
Just imagine Naruto with Pain's God mode's powers! Wouldn't that be frikking sick?!

...but probably not due to if that was true he would destroy sasuke to easily and also he would be overpowered.
