Basically, moments when you thought that the protagonists didn't have a chance in hell of winning or surviving. There are plenty for me.

1. Choji vs Jirobo

2. Neji vs Kidomaru

3. When Madara came out of the coffin

4. When Madara revived himself

5. When Madara became the sage

Honestly none. With a series like this (with heroes and villains) you can tell from the very first encounter with the villain what kind of series its going to be: one where the writer likes saving his heroes, and one thats very dark and no character is safe. Naruto is a series where the heroes are always safe, and will survive no matter what odds are against them. If this series was more like Attack on Titan lets say, then yes, there would be SO many moments when I would shit my pants at the odds. But since this is a series where even an old man with no relevance to the current arc is saved by a substitution technique, no. I have never lost hope in any of the plot developments.

When Obito became SO6P.
When Madara become SO6P.

Finally, right when Naruto died.

When Madara decided to fight the 5 kages in 5 vs 1 and asked him if they wanted susano or not , and when he showed his perfect susano against the five kages , I felt like there's no way they can defeat him!!

Gotta agree with this. More often, I'm expecting the heroes to win and unless it's obvious it's time for some loss. Like after Obito was beaten and Madara revived himself, I knew he would start f***in shit up. I didn't think he'd take out as many as fast as he did but I was expecting it. Just like I'm expecting Naruto and Sasuke to stop him. It's kinda like a cycle right now so I can honestly say I've never lost hope for the heroes.

None you always know they gonna pull shit out their ass, Pain's Invasion came the close tho, he was actually threatening and I had no idea how'd they'd win.

Honestly? It was right in the Kazekage Rescue arc when Itachi and Kisame just appeared out of NOWHERE this early on in the series. That was some serious tension and even Kakashi was a little freaked.

When Madara pulled out the wood clones, 5 for each Kage, I lol'd thinking we were about to have 5 dead Kage. Kishi should'a grew balls and killed them off.
