Well this fight would be interesting since its obvious that Nagato beats both of them without much trouble. And if itachi and minato fight together, they will have good chance of winning.

Nagato full healthy and mobile, Pains powers, all elements, gedo mazo and sensor ability vs. itachi with his MS and Minato

nagato would have killed naruto and bee easily while being crippled and controlled, without the use of his sensor ability and gedo mazo.

and without the jinchuriki itachi and minato probably wont have the power to destroy chibaku tensei.

With this scenario, Nagato wins. Gedo Mazo itself will cause a lot of trouble. A crippled Nagato would cause these two a lot of trouble, now he's mobile.

If Nagato uses CT, there's nothing these two can do to stop it. If they somehow survive, then Nagato could just launch it towards them. Though Minato is likely to counter with his Hiraishin barrier, Nagato could still defend himself with a laser or any relevant Demon Realm power.

Nagato does run into a lot of difficulty, especially when instant game enders for Itachi/Minato are compensated by the other's presence; Susanoo's shield for a powerful Shinra Tensei and Hiraishin teleportation for Chibaku Tensei.
Though Gedo Mazo really makes it more or less a stomp, that thing is near invincible at the moment; Killer B, Gai, Kakashi and Naruto have barely done a thing to it.

Gedo Mazo significantly increases Nagato's chances. As while it goes on a rampage, Nagato can attack on the side; its not like the two geniuses can actually afford to take their attention off either of them.

I'm not even considering other things like the Preta, Animal and Human Paths. Nor did I mention things like Nagato's elemental jutsu and sensing. Those will be factored in.
A fight which could be almost close is has turned into an arguable stomp in Nagato's favour just because Gedo Mazo is not restricted.

Nagato stomps, even without Gedo Mazo and Chibaku Tensei. Why, you ask me? Well, prime Nagato can just make 20 clones, all with shared vision and access to the powers of ALL 6 PATHS. Now, unless you're a Rinnegan user, you're not beating this, regardless of your intelligence.

Only thing I would be cautious about would be Tsukyoumi. Due to the Rinnegan's shared vision, using Tsukyoumi on 1 clone could be a one-shot kill. I (like almost every manga reader) is unaware of exactly what would happen should Itachi use Tsukyoumi on a clone, so I'll leave it at that.

Even if Tsukyoumi can be used to one-shot Nagato (due to the aforementioned shared vision), Nagato can just keep an eye on Itachi using a different clones everytime. So when Itachi does look to maintain eye contact with 1 Nagato, that particular Nagato looks away, and another monitors Itachi.

I think whichever way you look at it, Nagato wins. Itachi's Yata Mirror shields Itachi + Minato from the huuuuge attacks, but he'll just die of chakra consumption after a while. Like Ive mentioned before, unless you're a Rinnegan user, you're not beating prime Nagato.

This whole thing is under the assumption that Nagato will use shadow clones (which I would if I had his powers).

CT won't do any good in this instance. they can easily get out of range of CT by using FTG. Gedo mazo will be a big probelm though, but if nagato can fight alongside his summons+gedo mazo I still think nagato has a chance. very close fight, I give it 50/50.

shadow clones are unaffected by tsukuyomi or genjutsu in general
