Team 1:
Itachi: Itachi is healthy, and can use the Mangekyou Sharingan for a lot of time. He possess Shisui's Eyes and can use them once during the entire battle.
Nagato: Nagato is healthy as well and possess both of his legs. Nagato no longer uses the 6 Bodies to use his 6 Paths Abilities and rather uses all those abilities using his original body as seen when he was revived by Kabuto. He can summon the Gedo Mazou.
Kabuto: The new modified Kabuto; he possesses the abilities of all the members of Taka [Excluding Sasuke], Sound 4 and Orochimaru.
Sasuke: He possesses the Eternal Mangekyou Sharingan.
Team 2:
A: He has got both of his hands.
Onoki: Nothing different in him except the fact that he no longer has any pain in his fact when he picks up heavy objects.
Naruto: He can enter Sage Mode as well as Bijuu Mode.
Uchiha Madara: He does NOT possess the Rinnegan nor does he possess Wood Release. He gained both of those abilities when he was nearing the end of his lifespan and because of Kabuto's modifications; upon revival his body was similar to that when he was in his prime and possessed both the Rinnegan and Wood Release. He however does possess the Eternal Mangekyou Sharingan.
