When they fought, both times Nagato had a disadvantage. The first time he was using his abilities through paths and he was only trying to Capture Naruto, not kill him. If you notice, Pain had about 5 chances where he could have killed Naruto but didnt.

the second fight, Nagato had lost his strategy and mind because Kabuto dumped his brain down the toilet, and he was obviously meant to lose because Kishi had him go against Naruto, Bee and Itachi just to get him down. and Nagato was still giving them trouble

i hate how ppl ignore the fact that naruto didnt have 90% of his arsenal against nagato in his 2nd fight. his clones were out and didnt have his summons so ofc thats not an all out fight
