Five factual reasons why Nagato's rinnegan is leagues beneath Sasuke's.

The OP says Nagato can dispel the Infinite Tsukuyomi with the Rinnegan since it was stated "A genjutsu cast by the Rinnegan can be canceled by another Rinnegan" which is true. There is no reason to doubt Nagato with the Rinnegan could be unaffected by the Infinite Tsukuyomi as Sasuke was. Unless it is otherwise stated, that's true. How is this so hard to understand?

Or is it being implied Nagato would be affected because the Rinnegan he had didn't have tomoe, which has never been stated as a requisite to cancel another Rinnegan genjutsu?

Your argument is incorrect. Sasuke did not cancel the Genjutsu. Rather, he shielded himself with PS so that the light did not reach them. Thus, Sasuke was never caught or impacted by the Genjutsu. Besides, Sasuke never confirmed he can cancel the Genjutsu. Rather, he made an assumption that if the Genjutsu was casted by Rinnegan, then he could cancel it, which was wrong because he need Biju chakra.

In general, I don't take this kind of statement from BZ as absolute evidence. See for example the edo tensei were not caught, yet they did not have Rinnegan. This show that Rinnegan is not necessarily the explaination.

What I have notice in the manga is that only chakra can stop something made of chakra. For example, no human being can stop Susanoo's (not PS) sword just as Shikamaru could not stop Tayuya's chakra ghost with his hands. However, chakra shield can stop chakra flow. This means I am 100% certain susanoo stopped IT because it is a chakra shield. BZ's interpretation is not even justified because he had no idea what Sasuke was doing.

I don't think that Nagato could really use genjutsu with the rinnegan. The rinngean fully work with Madara. Nagato can only use the 6 paths techniques.
