We don't know how the fight between the SO6P and the Juubi went. If it was just a simple Rinnegan tech, sure why can't Nagato? But, it is heavily implied SO6P owned the Juubi with his own jutsus and what not, Nagato even said that his CT wasn't close to the SO6P's CT, Nagato can't.
