There doesnt seem much mystery left in the series.

Its still fairly unknown why Rin was killed by Kakashi, but that is more or less it as far as mysteries go.

The one who knows everything could be Shisui and the scroll Edo tensei, as several theories on the base predict.
Now this does not have to be true, but it sounds likely.

We already know that Tobi=Obito.
We know all of Kabuto his triumph cards.

Shikkotsurin is most likely the place of the slugs.

What mysteries are still a mystery and really hard to predict?

Anime/Manga is just not about mysteries... Mysteries make it better, but there are limits, and mysteries can still come up... Enjoy the fights and good quotes, because manga is for our entertainment, not for us to act like Sherlock ;P

What is the final message on the Uchiha Scroll? Why did Tobito attack the leaf village with the Kyubi when he left Kakashi alive? Why are Uchiha ponying up their eyeballs for this reason or the other? There are still plenty of mysteries but you have to stop looking for them to be spelled out in the narrative at the end of the manga.

Medics are not allowed to enter combat, unless being capable of Byakugo so that might be it.

We more more or less everything about sharingan that there is to know now, unless Kishi pulls another one out of the hood like Izanami.
