Because it only works on those who don't accept themselves and there's no guarantee it would work on her anyway being that she has the byakugan and the nine tomoe eyes that probably see through everything.

It wouldn't work against Kaguya. Izanami is a counter to Izanagi and only works against a person who can't accept their faults. (Kaguya has not denied a single one of her faults so far.) Also, we don't know if Naruto can heal blindness, as we don't know what causes a Sharingan's blindness. If its chakra loss in the eye or if its simply the eye being completely ruined physically.
