It is true that Naruto has a lot of friends now, but they cannot replace his family which is why he is still lonely. Sasuke is like his brother (metaphorically and spirtually) which is probably why he wants to get him back desperately. This line tells actually a lot about Naruto's psychology.
On top of that Naruto was not able to respond. That indicates that there is some truth to it.

It's actually more like this:

Sasuke views himself as alone, but is intending to use that as an asset, the tool which makes him best suited for ushering in change. Naruto tries to refute this by saying that Sasuke no longer has to be lonely, and like Naruto, he can stop being alone. Sasuke then countered by saying that Naruto is still alone, and is merely running from it/in denial, best represented by his use of Shadow Clone jutsu.

Sasuke's acceptance and usage of his loneliness makes him well suited to be the usher of change, while Naruto's denial and running from his makes him unfit, at least, that's Sasuke's view
