Consider also that Kakashi had told Naruto that Obito wouldn't be like Nagato. He wouldn't be able to persuade him, and yet ultimately Naruto was able to break into his mind and causing doubt leading to his eventual defeat. Even Obito couldn't believe he was beginning to have doubts.
