It would hurt people who want the manga to end.

From what I know mangas artist is bound by contracts which don't give them the right to chose when to end a series, WSJ does. And I doubt the editorial department would let go of one of their best sellers so easily.
Just take DBZ as an example Toriyama-sensei wanted to end it with the Frieza fight, but that didn't happen...
Furthermore, I don't remember any managa chapter stating this was the last arc or that the story was reaching it's final climax like in bleach.

Oh wow I never knew about this. So there is a possible chance for a part 3.

Naruto isn't Dragonball GT though.
The only thing that would probably make it terrible is if they still focus on the same group of characters.

The fan thing sounds like an excuse to be honest... It's unreasonable to decide to end something then change your mind because of fans, and even more unreasonable for WSJ to allow a best seller to end while still at it's peak. I can't think of a single work that ended that way, most managas end once concealed.
Did you read Bakuman ? It explains the managa industry pretty well (made by the creators of Death note)

But what would Part 3 be about? The ultimate villains are already taken care of.
If you say the plot follows different characters, it'll be kind of anticlimactic. New
ultra villains would seem like asspull, and weaker characters makes it feel like
the story has already peaked and is only going downhill.

What are you talking about? Kaguya has not been taken cared of and she needs an army for something. And Naruto is not ready to become hokage yet which is the main point of the story.
