The Reason Why Kakashi killed Rin..
Read this in Hiruzen's Voice xd
Rin indeed had intel she knew if she were to be capture by the mist village she would be forced to give it up by any means torture or gengutsu.
With that being said I believe Rin was indeed a spy from the mist.
But as we can see from the previous chapters of Naruto the manga proves that the hidden mist village is a gruesome place, In some cases the mist has the most cold blooded Shinobi.( "An unusually high number of missing-nin seem to originate from this village and as such a unique classification of ANBU known as hunter-nin are specifically tasked with eliminating these defectors.")
So chances are that Rin was sent in to leak intel but there was a conflict.
I think Minato knew about it...
He probably said a little bit of blonde haired magic,
As we know Minato and Naruto are very charismatic. (Manga proof)
After That Rin is a double agent working for Konaha.
During the next ninja war the hidden mist had motive to reclaim Rin after learning her treachery.
While they tried to reclaim her kakashi fought them off but couldn't win solo my guess is The Fourth Hokage was fighting A and Bee.
Rin knew the outcome of the events and how many lives and families like hers it would destroy so she told kakashi to kill her.
