As I'm on my phone can't type the way I want so I'll be brief for now.

Your right in saying that some of the points , eg unrecognisable chakra due to DNA mix, is based on what we know and my own my assumption, I did state that.

However I used that , (and forgot to mention how DNA can reflect chakra) an example of this is how Danzo was exposed in using shishuis as eye as the chakra was recognized.

A potential mix of multiple peoples DNA can possibly cause a mix of such , see where I am coming from ?

I see exactly where you are coming from (or so I think), but the main question that is bothering me is how does the chakra mix with the others if other chakra signatures are present within Kabuto. Is it a homogenous mixture or a heterogeneous mixture? The scan with Danzo in it leads me to assume that the chakra forms a heterogeneous mixture because the sensor (I can't remember his name) was still able to sense Shisui's chakra from within Danzo's. Thus, Karin would be able to pick out Kabuto's chakra from all the others inside him. However, Kabuto has changed his DNA on a much larger scale and without any solid proof of how chakra mixes, I cannot determine wither the chakra is unrecognizable or not.

To conclude, I think number three on you list lacks supporting evidence due to the fact we don't know if a change in DNA or a mixture of DNA results in an unrecognizable change in chakra.

exactly and thats where my theory that, [since its unproven left or right], it is Kabuto and is just currently unrecognizable comes in

I just remembered how Danzou chakra signatures could be recognized. Even with Hashirama's Arm, a Byakugan could see the chakra generated by Shisui's eyes.

So the chakra is not necesarily merged.

I thought it was Kabuto too but I didn't really look into it as much, just to the extent that he was alive and that Izanami wasn't a death sentence, and that if he got out that would only because he changed his ways and in the world of Naruto where things are pretty simple because if you aren't the enemy you are likely and ally. Bare feet thing also because of the fact Kabuto fought with bear feet.
