Muu goes invisible and stabs him.
The jutsu is pure force, which damages the target in two stages. The first stage (underlined) is when the force first hits the target. The second stage (bold) is much more damaging, and occurs when the target collides with another object, namely the ground.
When ST is used on Naruto's shadow clones, they get pushed back but don't expire and disappear with a puff of smoke until they hit the ground.
Shinra Tensei won't hurt Muu because he will not hit the ground. He can fly upwards so that never happens, and Pain can't see him when he's invisible so he would not know where to focus his Shinra Tensei. Even if he did hit the ground it would not hurt him since he's weightless. Force=mass*acceleration so if he has no mass he hits the ground with no force.
Bansho Tenin won't work because Pain doesnt know where Muu is.
His rockets are useless since he doesn't know where to direct them and he doesn't have any heat seeking missiles as far as I know.
Animals are useless for obvious reasons.
Chibaku Tensei is useless since Muu will just destroy the CT core with Jinton like Bee and Naruto and Itachi did with their attacks.
Preta will not save Pain from the wrath of Muu's sword.
Rain Tiger will not detect Muu since he extinguishes his chakra and RTAW only picks up chakras. But Muu could fly above the rain clouds and destroy them with Jinton if he likes.
But Beans, how will Muu's sword cut through Nagato's mechanical body? Well this is fanfiction but very possible, so hear me out. You know how Jinton is a Kekkei Tota combination of Earth,fire, and wind? Chances are Muu can manipulate wind chakra around his sword like how Asuma and Danzo do. After all, the shape manipulation involved in creating Jinton cylinder/cubes is much more difficult than simply shaping wind chakra around a sword. With a chakra blade Muu could cleanly slice Nagato's head off (given that Preta is not activated.)

(Btw, if Muu and Pain were on the same team they would be so OP.
1. Pain uses Chibaku Tensei.
2. Muu uses weighted-rock technique on the CT core to make it even heavier.
3. Having a heavier mass will increase it's gravitational pull, much like how Saturn has a stronger gravitational pull than Earth because it has more mass.)
Muu is honestly>Itachi, MS Sasuke, Gai, Killer Bee, etc. Might even be able to take out Sakura (with a little luck.) I'll argue with anyone about anything Muu related, or just anything in general tbh. I don't care what your preference is in music, sports, politics, cars, religion, naruto characters, women, or favorite season of New Girl... it's wrong and I'll argue with you because I'm right.
