The one for Sasuke could be explained with kaguya wanting his chakra, that's why she threw him into the desert. It was for safe keeping, she would've later returned to drain his chakra, after Naruto. Although the reason she didn't use IT or GOD: Nativity of trees to drain Naruto's chakra when he was alone made no sense. Either way plot drives the battles and story.
