Mugen Tsukuyomi in Depth
At best the strength that Mugen Tsukuyomi uses to connect each of its victims is nothing more than what a normal Rinnegan's Outer Path would have on an individual.
There is a difference however that makes Rinnegan Genjutsu like Mugen Tsukuyomi superior to the connection that one would gain through normal Outer Path.
Outer Path through chakra rods at most can only cause the caster's chakra to permeate the victim's body disabling motion, the use of chakra, and possibly giving a degree of control over the victim. It can not supplant the will (mind) of the victim.
^Here Obito could still fight even though Madara was subjecting him through outer path.
Rinnegan Genjutsu is superior because it not only connects the user's chakra to the victim, but it also supplants the victim's mind. (Subjugating the victim on both levels) When hit by a rinnegan Genjutsu one becomes no different than one of Nagato's Paths of Pain only better. When hit by a Rinnegan Genjutsu even the victim's chakra comes under control of the caster.
Ok, now how do you break it? Well for Mugen Tsukuyomi we already know the way.
The Roots of Mugen Tsukuyomi are the Rinnegan (which traps and connects the minds, bodies, and chakras of the victims to the caster through a genjutsu) and the chakra of all Nine Tailed beasts (which amplify the powers of the Rinnegan)
Now can Sauske counter Mugen Tsukuyomi? Yes :sdo:
The reason for this is that doujutsu of similar strengths can fight against each other. 3T Sharingan can fight against 3T Sharingan genjutsu. MS genjutsu can be fought against with an Magenkyou sharingan.
So Sasuke's 6T Rinnegan fighting against Madara's 9T Sharingan shouldn't make sense right?

As I said at the beginning the level of connecting that Mugen Tsukiyomi uses is only at the level of a standard Rinnegan. The fact that it is used on such a wide area most likely drastically weakens the actual power of the 9T Sharingan genjutsu to that of a standard rinnegan. So it really isn't a big deal that Sasuke's susano'o which is formed by the power of his Rinnegan is able to counter Mugen Tsukuyomi whose power is meant to be spread across billions of people.
Now the question many of you are waiting for, can Naruto resist Mugen Tsukuyomi? Nope :sdo2:
The power of the 9 bijuu was simply meant as an amplifier, that level of charka is 100% necessary to deactivate a jutsu of Mugen Tsukuyomi's scale, but it won't defend one against Mugen Tsukuyomi since he lacks the ability to counter a Rinnegan Genjutsu on the level of Mugen Tsukuyomi. Rinnegan Genjutsu attacks the mind first and then connects the victim's mind, body, and chakra to the 9T Sharingan. The Nine beasts within Naruto would be fighting against the power of the 9T Sharingan directly which is a losing battle -__- seeing how he only has half of the power to break the illusion.
In order to stop Mugen Tsukuyomi one would have to block it before it gets a hold of them. Now a lot of users have come up with the idea that TSB may be able to block out the power of MT. Well MT utilizes Rikudou Senjutsu chakra, and though TSB has the power to erase matter and chakra, things comprised of senjutsu wont be erased by TSB. Because of that hiding behind TSB will be no better than hiding in any other dark place and
Mugen Tsukuyomi pierces even the through the shadows (hiding in dark places doesn't work)
