Amaterasu isn't a short range technique.
It goes as far as the users line of sight permits, and Itachi could certainly prep Amaterasu fast enough for him to hit Ohnoki before he disappears into the Horizon.

Clones have slower reaction rates and Itachi could easily take them out with Hosenka: Tsumabeni

Kisame can use Senshokuko to prevent Onoki from hiding behind a golem.

1. Databook and Narutopedia list Amaterasu as a short-range jutsu.

2. Clones can be taken out in that manner, but it is 100% situational - rock clones can fly out of range, dodge it, defend against it with Rock Golem, etc..

3. Earth > Water. Golem slaps those poor sharks to death.

--With full intel, Onoki can create Rock Clones and with Muus sensing skills, he can inform onoki well before the flames spawn and allow him to block thhe flames through his clones, whilst muu simply goes invisible and evades the flames

--They have more than enough distance to counter amaterasu as Onoki creates the earth style golem to stall itachi long enough for the jinton duo to set up their jinton which atomises them completely

--None of them being able to locate muu whilst he is invisiblle gives the duo a huge advantage especially seeing how they have more than enough distance on their hands, and the fact that one of them can stall them whilst the other simply fires up a large scale jinton,

--Onoki can also use his rock clones to stall the duo, whilst Muu and Onoki cooperate to fire a huge jinton which they are simply not evading nor would their defenses suffice against it
