What if the different techniques for MS have the different Yin/yang chakra stuff seperated for each jutsu. Like Amaterasu would have the evil shadow type chakra, and stuff(similer to shadow element, except this is like an ultra powerful shadowfire element) The tsukyomi could also be the opposite chakra, or it could also be the evil chakra, but still. then susanoo could like be both put together or something.
This could also be how naruto fights amaterasu and stuff(assuming that Itachi's gift was for something else, or as someone recently suggested, that it wasn't even itachi at all=

He could like take the opposite chakra, or the same chakra(when he eventually learns it) depending on which is needed to counter it. And it would negate or overpower amaterasu.
I think that Naruto should learn yin/yang stuff, considering how it was mentioned a few times, and apparently there is some yin/yang stuff with the kyuubi.
with this, without the kekkei genkei, the jutsu could be negated.
