It's very unlikely that Bolt was the one who told him to make Shadow Clones, considering his shock and anger at him using one for Hima's birthday. Its more likely Hinata was the one, considering her reaction and dialogue with Bolt after the clone disappeared, she seemed to be aware it wasn't the real Naruto.
How is he spending just as much time when the movie ends on a hopeful note on Naruto having breaskfast with his family after God knows how long?
I don't think it was ever implied he
didn't have breakfast with them everyday before heading out to work. But even if so, I think the manga was attempting to show that Bolt simply learned to accept Naruto's role as opposed to Naruto actually making time. Idk, we'll just have to wait and see.

No, we see everyone evacuate the stadium. It's practically empty. So it's clear Hinata took Hima to a safe location before giving chase.
Also, just want to add that Hinata likely trains Bolt, given his taijutsu style, so it's not like she herself is neglecting him.
