For me the saddest was the episode where Sasuke was going around the old Uchiha place and Gaara's past.

Hiruzen vs Orochimaru: Quite sad to see Hiruzen hesitate to fight his former student who killed thousands in experiments due to him still loving as one of his own dear students, even going as far as to shed tears. Truly a sad moment in the series.
