There's a lot of them, but among them, I'd have to point out Shikaku, Light, L, Lelouch, and maybe Near from Death Note.

Shikaku's currently the smartest person in Naruto, as far as I see it. Light and L are pretty equal and Near was pretty much L without emotions. And Lelouch was able to formulate a complex scheme to eventually bring about world peace, which worked. So, it's a rather even playing fieldxd
