Some characters and clans exist, who have counters vs Genjutsu.
Byakugan can see through genjutsu. No Hyuuga will get caught in the illusion.
Ao the Kirigakure hunternin, has Byakugan, just like the Hyuuga.
The Aburame clan has bugs that are immune to genjutsu. They can handle it as well.
Jinchuriki, can escape genjutsu. Naruto and Bee are still around.
If Kabuto gets out of Izanami, than he will have counters vs genjutsu, with the snake eyelids
(I believe he still has access to sage mode).
Kakashi can probably handle it as well (with an active MS).
Sasuke can probably handle it as well.
I wouldnt be surprised if more people and clans exist who have a way around it.
Orochimaru for example has probably found a way to handle it by now as well.
Madara and Obito have quite some work to do, if they want everyone in the genjutsu world.
Either by killing those who can escape it or by some other means.
Do you think Mugen Tsukuyomi can work on everyone, or that some people, like the one I mentioned, can escape being put in that dreamworld?
