I don't think that was a base rasengan, adult base naruto's chakra isn't that big. He would need senjutsu or kurama's chakra to make a rasengan of that size.
You also have to remember that they destroyed his Rinnegan too. If Kaguya had her forehead sharingan destroyed too, would she get defeated by that rasengan?

But youre ignoring the fact that both Naruto and Sasuke were extremely nerfed in their battles against Momo and they still wiped the floor with him with low-diff, Naruto gave so few shits about Momo that he let his 12 year old disgrace of a son finish the job.
