The only POSSIBLE explanation for Mitsuki having byakugan + Tenseigan chakra mode-like senjutsu (plus one horn) is that he was made from Otsutsuki's DNA (a Hamura/Toneri one).

The art with MS Salad Byakugan Bolt shows he still has his pupils. We'll just have to wait until we see his Sage mode either in the manga again or animated.

Either way, there is still far more evidence than just his eyes to say he is a Byakugan alien like Bolt.
