If you read naruto manga 649 also the previous old chapter then u can see Minato's kcm got absorb by Narutos yang chakra, but he didn't completely seal himself.

naruto absorbed a portion of yin kurama's chakra. .he'll go to KCM again once the yin kurama restores its chakra

He deactivated it for now since Naruto's SM is effective against Obito. But the thing is that Naruto and Minato's chakra are still connected so Naruto's Kurama can use the other half whenever he wants as long as the connection is maintained.

The second option is strong though

It is likely the same as Naruto returning to normal after using the tailed beast mode for too long, Naruto and Minato's bond with Kurama is imperfect so they can only maintain their bond with Kurama for awhile then they need to wait a short period of time before they can use Kurama chakra again.
