Kishi did many times brought in relations and connections to our real world. So the starting point of my theory is that in the bible its written that there is a forbidden fruit which mustn't be eaten. This fruit represents the evil. Good and evil can only coexist. There is evil without the good and without the evil the good loses it's meaning.
In naruto the holy tree represents the good and the fruit OF The TREE represents the evil. For the humans it's possible to eat it and gain it's powers or enjoy it's taste, like in the bible where eating the fruit doesn't come along with gaining power. But both fruits eaten, lead to suffering. Now the relation between the tree and the fruit gets clearer. The tree is the good and the fruit the evil. Speaking fron that point one can easily think of the relation between senju and uchiha. The senju are the good, who share friendship and love while the uchiha are the evil called ones and more narcistic. Now i suspect that the tree was representing senju and and the fruit the uchiha. That also makes sense in the way of hashirama defeating madara and ruling over konoha while madara has followed the opposite way. Also the uchiha who were still living in konoha had their own department because there were indirectly seen as a threat. So the tree is the guard of the fruit and "tests" the humanity in a frequent distance if they could resist the temptation of the evil.
