I think that Kakashi will be under the influence of Pain after being stabbed by his antenna and be in Pain's control, or is unconscience, and will be incapacitated.

In absence of a hokage, a potential war, and Kakashi gone, Danzou will be in control of Konoha, and use ANBU Root to ensure his control.
