Hello, everyone! I'm whipping out a theory I've been thinking of for a while now. Mainly, how some Uchiha gained different Mangekyo Abilities from others.
What about Itachi, and Sasuke?
And now...Shisui and Kotoamatsukami.
As we all know, Obito was stuck in Madara's care for around a few months, correct? I'll have to check later, but I remember that Madara had explained his Moon's Eye Plan to Obito before Rin's death. And as Obito says at some point during the Ten Tail's Revival Arc (I believe during his fight with Kakashi) this world cannot be real due to Rin not being alive.
How does this relate? It's already been shown that Obito really does love Rin; him making the Juubi his ***** out of his love for Rin is evidence of that. It's my belief that when Obito witnessed Rin's death, as his Mangekyo activated, the Kamui dimension was created, representing his desire for another world. This can also be seen in his fighting style; mainly shifting to the Kamui dimension constantly, as opposed to crushing the opponent with Mokuton.
How does this relate? It's already been shown that Obito really does love Rin; him making the Juubi his ***** out of his love for Rin is evidence of that. What about Itachi, and Sasuke?
Lets take a look at those who unlocked the trio of Tsukuyomi, Amaterasu, and Susano'o. All who unlocked them were a) brothers and b)protecting something.
Madara and Izuna were both focused on protecting the clan during the Warring States Era.
Itachi was focused on protecting Konoha, and Sasuke.
Sasuke was difficult, but I've placed him as protecting the honor of the Uchiha when he gained his Mangekyo.
During Sasuke's fight against Danzo, it states that Sasuke's genjutsu pales in comparison to Itachi, who could inflict genjutsu with a mere flick of his finger. Considering Itachi was forced to adopt a mature mindset at a young age, and his frequent talks of 'Reality' and 'Death', it's clear he has a pretty good understanding of the world, which is why his Genjutsu's are so realistic.
Sasuke, on the other hand, has always been more of a direct character; between the choices of ambushing Danzo or attacking the Five Kage Summit, he chose the attacking the summit idea. Or when he was thirteen, and thought he could kill Itachi with a chidori. This can be shown in how his genjutsu is weaker than Itachi's; Sasuke barely has a decent hold on reality, do you really expect him to create an illusionary world?

Previously, before Shisui's involvement with Root was confirmed false, my theory spoke of how he wished to be free of the chains binding him. However, since this was proved false, I've had to change it.
Shisui's eyes grant him the ability to use eye based genjutsu without making direct contact with the target. His Kotoamatsukami has the ability to invoke 'False Experiences' upon the target, which can either be used as an attack or brainwashing tech. As to how Shisui gained it, I have a theory; since we only know of Kagami being Shisui's closest relative, he is the prime candidate for activating Shisui's Mangekyo. Perhaps due to the circumstances revolving around the activation (Kagami committing suicide, and Shisui being unable to stop it?) led to Shisui gaining a technique that lets him control the actions of others
