When in everything past the 4 tailed mode, Kurama's conscious takes over, but is driven by the rage that Naruto felt to trigger the transformation. Thats why 4 tailed Kurama attacked Sakura, because Naruto would have attacked anyone and everyone, but his prime target was Orochimaru. Sakura just got danger close.

In the 6-tailed form, Naruto triggered the transformation as a direct result of Hinata confessing her love for him and then being attacked by Pain. His prime target was Pain, and his prime motivation was Hinata. Pain moved, Naruto moved.

It's arguable that Hinata wasn't a threat. Sakura got what was coming for trying to get close. Hinata was just laying on the ground.

But one thing to note is that Naruto, or at least the Kyuubi somehow decided to push Pain back away from Hinata and the village. There was no reason for either of them to go somewhere else, at least until Nagato decided to use Chibaku Tensei.

But the point still stands, theoretically, they could've continued to fight right over Hinata's limp body without a care.
