Still it doesn't look like a gudou-dama attack (remembered the name) but more of the back rod of rinnegan , he have it in his hand and impale her with it. The attack don't come from his rear or from a changing shape black sphere.
Even if it's the gudou-dama, no one else than Naruto and sasuke can touch it ( tobirama sayings), so taking it, is another hole in the manga.

But if it nullifies Ninjutsu then it must mean it nullifies chakra which is located in the chakra network where sakura got impaled and repaired.

The chakra in that area which nullified could easily be refilled, as long as the source remains new chakra could be applied. Thats the difference between ninjutsu and person. In ET, since complete body is a construct of Ninjutsu it got erased, but a person does not fonction that way, you can't compare them in a same way.

Since it cannot erase bone and flesh, after they healed via regeneration chakra could be applied once more.

Didn't read. yin seal contains chakra right? An attacks that destroys the chakra system means that chakra can neither be created, nor circulated or used in any way. Against such an attack the yin seal is useless.
