Magneto takes all categories, or ties with Madara. Don't believe me?
Power: Comic book Magneto would stomp Madara so hard. He can go beyond light speeds when flying, and has a magnetic shield that blocked blows from some of the Avenger's heavy hitters, which is far beyond what Naruto characters can handle. The extent of Magneto's magnetic manipulation is absurd.
Backstory, Motivation, and sympathy: These more or less all are related for both. Magneto has a better one I believe. He was a holocaust victim that sees mutants as the next victims. Although Madara's backstory and motivations are good as well, there's just something about "never again" that really makes Magneto more imposing.
Plan: Madara might take this since he has a singular plan, whereas Magneto's changes with the writers. I haven't read all X-men comics, so I wouldn't know of all of Magneto's plans, but Madara's seems more absolute and grander in scale.
Entertaining to watch: Magneto takes this. He's an opposing and OP villain that you have to ask yourself "is he right?" Madara's sympathetic, but his method is obviously repulsive as it's not beneficial. Compare this to Magneto, who worries about the war with Humans to come, and time and time again, he's more or less proven right about the humans.
Clever: This probably goes to Magneto since he takes a single power, and uses it in virtually every way imaginable, whereas Madara mainly uses clever tricks to gain already existing powers.
