Xavier can read minds, alter memories, manipulate thoughts, and create illusions. Not to mention he also possesses super genius-level intellect.
Magneto is shown to be able to do anything using magnetism. This includes but is not limited to invisibilty, creating force fields, generate EMPs, as well as manipulation of subatomic molecules and even creating wormholes. He's also genius and skilled strategist.
Xavier would wipe the minds of every single member of Akatsuki and they wouldn't have a chance. He would make Itachi's illusions seem like petty daydreams in comparison. I won't even go into what Magneto would do...
It doesn't matter how you try to argue this. The Narutoverse gets raped.
