1-Kaguya did nothing...we all know dat black Zetsu did everything...he was the Mastermind behind many evil Incidents...a Black Liquid created History of shinobis..


2- 90% Kaguya was the one who was Manipulated...Kaguya was originally a nice princess who after eating the chakra fruit turned Evil.....THE CHAKRA FRUIT CAUZED HER TO BE EVIL :

Black Zetsu is an extension of Kaguya, i.e; his will. Moreover, The Databook/The Last says that Kaguya was the one who manipulated the whole Ashura/Indra fiasco.

Madara might come back in part 3, we never know what happened to his body even though he has the Rinnegan. The lack of closure to what happened to his body might be used in part 3 future villains to further thier agendas. (Orochimaru comes to mind).
