Madara knows of Obitos MS and what it's capable of doing. He wants to utilize that for "his plan". He also lets Obito go to where Kakashi and Rin are too easily and is very confident he will come back to help him with "his plans". He most likely saw the future where Kakashi kills Rin and knows that will trigger his MS eyes to awaken.

Why did Kakashi kill her? Now we're just gonna have to wait till Wednesday cause I honestly could not come up with anything other than that she is an experimented vessel and could not control herself.
